Seeing as I'm the first player at our store to recognize the worth of these hulking brutes, I need a bit of advice: What do you guys arm them with? Do they really need the punch of a great weapon, or would another attack provided by additional hand weapons serve me better? Is the champion worth the 20 points (to be used in challenges, and given an EoTG roll by a warshrine?) Lastly, how many models should I include in the unit? Will it be worth it to put four in, due to the base size and him possibly not getting into combat?

Well i use shaggoths and i always equip them with Gw only becuase everything that threatens it is, has a real awesome save. ID go Gw with the Dogres as its more punch and really 1 attack doesnt do too much as more str. Id look in reguler ogres if i were you as there cheaper and have basicly around the same stats.
I run them 3-4, never more. I ALWAYS go with GW, nothing else we gots has that kind of STR value, and they are I2 so they will be striking last most times anywho. I don't like giving them a champion, the cons outweigh the pros.
For strike units like Dragon Ogres, I avoid champions. Getting sucked into disadvantageous challenges can really hurt. If you can dump the attacks of two Dragon Ogres onto an opposing hero, that's a big difference. And if you ever catch a hero on his own, it's even bigger.
I always use GW with my Dragon Ogres. I generally use the high str attacks for things like stegadons, steam tanks, and knights where AHW would make them more of an infantry killer, and if I wanted monsters for that I would use regular ogres with AHW or trolls.
As for paying 20 pts for a champion I wouldn't, however it could be good if youre using a warshrine... I would still probably find a better use of 20 pts though.
I sometimes Like to toss my BSB into the D.Ogre unit. In that circumstance I might Consider the champion. On his own he really can't do anything that you can't do with a regular D.Ogre anyways.
EOTG Is never going to happen with this guy.
Ok, so great weapons are in, champions are out. I was looking at the BSB in there too, and that seems like a solid plan, giving them the opportunity for a magic banner and boosting their combat resolution. And giving the BSB a flail will make him hitting just as hard when it counts.
I would use dragon ogres as a kind of heavy cavalry, albeit with 4 wound, 3 attacks and a 4+ armour save. I would also use them to destroy any models with a armour save of 2+ or better (Chaos Warriors with shields come to mind). However, you would have to use them carefully, because a side shot from an Empire Great Cannon could wipe out the whole unit, and they are very expensive.
PS. I think Great Weapons and 4 in a unit would be best.
