Well, I was going over the codex and I realized that the Shas'o or Shas'el can take three weapons and still fire two of them with the assistance of a hard wired multi tracker. Would it be a logical choice?
So, a good combo would be something like:
PR, MP and BC.
Or PR, FB and BC?
Twin-linking would be practically useless, because of the commander's high BS.
I personally have never seen any battlesuits use three weapon systems, although it adds a lot of versatility.
It all depends on the armys makeup. Battelsuits can be incredibly versitile. Depends who you are fighting too. Usualy that 3rd slot will be filled with another piece of wargear but if versitilty is what you want, commands and Shas'vres can fulfill that need.

I tend to run a Shas'El with the following:
Targeting Array, HW Multitracker, Cyclic Ion Blaster and Plasma Rifle for combination anti MEQ and Anti-horde - joining units of plasma suits or just adding wieght of fire to a pulse fusilade.
But there are many commander fits and if i am running two Els then i tend to run an anti APC and Anti-horde commander to help specific elements of my army.
Just stick to a two weapon El with TA and HW Multi and you will have a point efficient, kill efficient unit.
Seconded re Riki's suggestion on keeping it cheap and cheerful.
A Shas'O would tend to be given a specific task, rather than a "hey I've got a gun for every situation" type of guy. His high BS is useful for the AFP, whereas the Shas'el would need to take the Target Array to gain the same minus modifier but in doing so also loses a hardpoint.
Having a Shas'O with TLMP, PR and HWMT costs you 118pts but there's some nasty high strength stuff in there which hits 86% of the time for one weapon and even better for the TL weapon. Anti-vehicle, but also very much anti-TEq/Monstrous Creature as well, particularly at close range.
