Do the vehicle upgrades need to be clearly visible, or just marked on paper?
I'm mainly wondering about things such as spirit stones (should I magnetize them?)
Also, the leader upgrades available from forgeworld -can I just stick those on a prism or falconsince they have no effect in regular 40k (i assume) and play the lead falcon as just any ole falcon in regular 40k?
I believe that the general rule of thumb is that if GW has the option available in the model kit, you're supposed to put it on the vehicle if you take the upgrade, if not then it's not required. I don't know of anyone that makes a fuss over Spirit Stones though. If you really want to make it fully WYSIWYG, then Forgeworld has a kit with all the upgrade options in it.
on that note, are the little forward segments on the wave serpent holofield projectors? Are those mandatory for wave serpents -and if they aren't, where would I display holofield projectors on wave serpents?
Yeah, the scythe looking protrusions are the energy field projectors, I personally don't use them as they get in the way of other things too much. Bluetablepainting on Youtube used a Drop Pod control panel in the place of the cockpit to represent the energy field projectors.

If I were going to a big tournament with officiated rules, would I have to display vector engines, star engines, spirit stones and holofields, or could I just make note of them on my list?
And if I have to be very very WYSIWYG then can I just blue tac them on or should I magnetize them (seems tedious to drill that many holes in my model for all the potential upgrades) not to mention the apocalypse lead ship upgrade...
Only the Spirit Stones actually have a GW main produced piece, so only those would need to be represented. If however you ran across some tournament that insisted that EVERYTHING had to be WYSIWYG, then you'd have to go out and buy multiple Forgeworld upgrade kits at like $25 US [£14.70] each.

You can represent "Spirit Stones" by painting that really big gem on the Falcon chassis. You can represent Vectored Engines by gluing guardian backpack pieces to the engines.Just do whatever you want as long as you can say "the painted jewels are spirit stones" and you stay consistent.
