Well there are good uses for both guns really thats why I use one of each hammerheads.
The railgun addition is good for helping support the broadsides and their railguns. If you dont have any broadsides this is probably a mute point because then above all else you need the railgun on your hammerhead. If you are using broadsides the railgun is good for hunting out those hidden vehicles beihnd terrain. Also the large template is nice to destroy large chunks of troop armies with light armour.

The ion cannon works good too especially equipped with two burst cannons. It is a great troops killer especially for hard armoured troops like space marines.

Both have great range so neither is weak because of that.
The railgun has a little better flexibility because its great for taking down those heavy armoured vehicles and can take out masses of troops with its submunition rounds.

like some ppl do with crisis suits I don't glue the main gun on the Hammerhead so I can switch off depending on the battle, i don't have two yet.

I would go with the Railgun, becuase during the game, you have two completely seperate wepon options with just one gun!! Come on, an Ordance blast or a slug? Which one!!!

It's really expensive though. The ion cannon gives you some pretty decent firepower for a cheaper price.

The rail gun offers great variaty during the battle, so lets say there are lots of troops AND heavy armor, you can switch between your high priority targets and still have the proper attacks to do the job.

Now if your looking at an army with either a lot of averagely armored vehicles, or just a narrow armor base in general, I would sugjest the 3 shot ion cannon, because with the railgun you're either going to hit and kill 1 thing, or hit a bunch of things and inflict low casualties.
Protect your frailty in a Mechanical body.
Remove your frailty with mobility.
Hide your frailty in a body unseen.

Ya, the problem with the railgun is that the submunitions aren't very effective against tough troops like SMs, and broadsides are better at killing tanks, (though not as maneuverable as the hammerhead obviously). Plus, the secondary weapons on a hammerhead go better with the ion cannon. Even with a multitracker, the rail gun's ultra long range is wasted if you wanna use burst cannons or a SMS.
