Well, I know this sounds really stupid a question, but do I always have to use the Force Organization Chart??

there are special missions in the back of the main book with alternate FOCs, (which in my opinion should be options all the time)
stuff like combatpatrols also don't require following the FOC

Combat Patrols are the exception to the rule. Yes, every normal game you play will have some sort of FOC that you must follow. It may not be the standard FOC, but there will be one.

Now If you play in a tourney you will always have to have a FOC, but when you are messing around with your friends you can decide together what each of you will field. I think the FOC was just to make things a little easier.
