This is my HQ choice for my 1000pts army, what I want to know is whether it is ok to Have the Airbusting Fragmentation Projector and the Cyclic Ion Blaster (or any other special issue stuff) on the same model?

Also your commander is way way way to overpriced and very limited in it target selection (basically infantry only) you have 18" range weapons and irid armour which means your going to get caught either by shooting or by assaults, you could end up with a 1 inch assault move (not good).
One very old phrase applies to commanders KISS, keep it simple stupid.
Just take a Shas'El with plasma, fusion or missile pod with TA, multi and stim injectors thats a very reasonable 107 pts for a unit that can deal with absolutely anything, should never get caught in CC because of its ranged weapons and JSJ move, use the Shas's independent character status propoerly and you should never need the Shield gen and quite simply forget about Irid armour its not worth the downsides in points or restricted movement (again IC is your friend).
You take the commander you posted and your using over a 10th of your points on an ineffectual commander that is only any use against 4/5/6+ save models, time for a re-think dude.
I'm mainly playing Orks and Tryranids so I was looking for as many shots as possible, with this combination, minus the iridium armour and command and control node (after your suggestion) should give me the possibility to kill as many as 10-12 Nids/Orks a turn, with five shots and a template weapon. Also the commander will soak up most of the high powered weapons allowing the railguns to fire from the rear at the big guns, leaving a few weakly armoured troops to be finished up by suits and warriors.
Use the FW and Hammerhead subs round to kill infantry not your commander and your commander should not be used to soak up anything is possible especially high powered weapons one failed save and he is gone (STR, you have got this the wrong way round dude, the rest of the army should be protecting your commander not the other way around, look even in an Ork list there is plenty for a fireknife or helios commander to keep it busy, vehicles, Kans, warbosses, Big meks, warbikes etc etc, so use him where he is best suited not as anti infantry or as a meat shield.
The AFB requires no roll to hit, and is therfore wasting the Shas's BS. It's a good weapon (essentially a longer range, bigger area flamer) but is best on a single cheap suit upgraded to team leader to take the special weapons.

(1) They have to shoot things, they have next to no assault effectiveness so they have to deal with things by shooting.
(2) They are very badly served in the mid range weapons platform field, they have XV8's and thats basically it, stealths can take fusions but they really shouldnt and Pirahnas can take one fusion each.
So this leaves you with 2 possible ways to take mid strength, low AP weapons XV8 elites and HQ XV8's, now given the fact that Tau are so limited in how many mid range (MR) weapons they can take, it only makes sense to maximise the carrying potential of any unit that can take them.
So we come to the Shas'O or El, these two suits have the best BS in the Tau list (the El with a TA upgrade) and have the benefit of being able to take HW stuff, they also have a very big advantage in that they are independent characters which makes it hard when they are used correctly to take them down.
These factors combine to make the Shas the single best platform for Plasma. Fusions and Missile pods, so either fireknife (PL/MP) or Helios (PL/FU) are the two best weapons fits hitting on 2+ and wounding most on 2+ and also able to deal with every unit type out there, infantry, characters, vehicles, monstrous creatures, termies, anything basically and the Helios can take down any armour no matter what AV value
As I explained earlier we now need to maximise the use of the weaponry taken so this means a HW multi tracker to allow the use of both weapons and for the Shas'El a targeting array.
This is by far the most economical and efficient way of equiping your Shas level XV8's, you do not need a shield gen, and you absolutely have no need for a command and control node, who cares if a unit fails the odd TP test they can still shoot something else, but your losing a weapon so the Shas is compromised in efficiency.
Also in 1000pt games you should be taking a Shas'El not an O, you dont need the WS or INT stats and the extra wound is not worth the points because when used correctly (I/E IC status, JSJ and cover utilisation) you should hardly ever lose a Shas'El (it can happen but rarely) and this is also why you do not need a shield gen.
Your worrying to much about losing your commander and compensating for it to the detriment of its offensive capabilities, you have a 140 pt model that has 2 posible shots a turn at 12" thats nearly 12 points a shot and it gets even worse at 24" at 24pts a shot, a basic Shas'El helios with HW multi and TA costs 97 points a bit of a difference and a vastly superior configuration.

If you master the IC rules, the Jump Shoot Jump move and use of cover you will never need a shield gen trust me.
I hope this gives you some insight into why we are advising you against your suit choices, I am assuming that you are probably a newcomer to Tau (if I assume wrongly please forgive me) so I thought it would help to see the reasoning behind our advice, hope it helps
